Daran, dass die Einstellungen nicht gespeichert werden, habe ich auch schon gedacht, aber in der Auswahl von Mate Tweak bleibt der entsprechende Manager auch nach einem Neustart ausgewählt. Nur startet er offenbar nicht.
Ich werde mal versuchen, von einem anderen Mate-System alle fehlenden .desktop-Verknüpfungen zu kopieren. Oder einfach Compiz auswählen und compiz --replace in den Autostart packen...
[Nachtrag:] Mit compiz --replace geht's. Für den Moment ist das OK. Habe mein System sowieso gerade mit Nvidia-Treibern vermurkst. Sobald das Cuda-Projekt fertig ist, mache ich das glaube ich noch mal neu 😉
